I beleive that these add on armor are MEAP (Mrap Expedient Armor Programm) pieces.
So they are upgrading the crew protection.
I dont have many pics from buffaloes with them, if anyone have ????

thats not exhaust from the buffalo thats fog condencing inside the C-17 its from the air condidtioning its the cold air mixing with the hot air from the outside when they opened the ramp on the back of the C-17

I imagine the exhaust exit near the first rear wheel because we can see some smoke marks in that spot.

Once side add on armors are on the vehicle, the rear mudguards are necessary fixed in a different way. That because the steel rods (two of them, I think) that support the mudguard would be in contact with side armors.
I'm not able to understand if there's an additional bar or rod for this use. I think so, in fact the rubber mudguard is naturally bended down. It seems there's a flat support.
In the red circle there's what I mean.

If you are talking about those large boxes on the exterior of the crew compartment, they were added to Iraq-based trucks to defeat explosively formed projectiles (EFPs), a particularly nasty form of IED that (thanks to Iran) became widespread over there around 2007 or so. No idea what is in them, that is highly classified so I doubt you will get that answer.
I'm hoping that they release a late version Buffalo with these included.
