When do you guys use PE parts? I just bought a bunch but are like building another model.

I use them as I build the model... at all different stages of the build.
The best way is to study the instructions for both the kit and PE (PE's do have the best instructions sometimes)
Use them after all sanding and cleaning of the part is complete too.

It may seem daunting but you should try to use all of it. It makes the model look great and it is a real challlenge(which is a good thing).

Well being new to PE I use the biggest easiest pieces on the fret (if that's the right term). I am waiting to get a little farther in my build to post some of the photo's of my first attempt.

With having to model in a small apt with a 3yr old, I do most of my building as sub-assemblies these days.
I cross-reference the kit instructions with the PE set instructions and cross out any parts from the kit I will be wholly replacing and write the PE number and PE step number in that place.
I try to use as many of the parts as I can with a couple of exeptions.
I don't build Abers psycho-working parts, like the working travel lock for the Panther set! It's supposed to be built from 20 or so bicycle link parts and thin wire. yeah, riiigghhhttt....
I also pass on photo-etched grab handles, instead using brass wire.

I use a note book or reportfile to keep all the insructions for a kit in progress in one place. It allows me to reference back and forth easily. then I go through the instruction and the available PE parts and get a general Idea of whqat I'll use. Like MLD said some PE is better left off.I won't say which parts I prefer as I think your better off chooosing for yourself.
