I just assembled Eduards Modern US Ammo boxes, and there is one thing that seems to be attached to the boxholder and it goes up over the ammobox. It looks like it has some kind of handle on it. What is this ?

I think you're are referring to parts #4 (horizontal part) and #9 (vertical part) on the drawing below :
According to the TM this drawing comes from, it's a "Cradle cover [with] handle" . But our resident experts here should be able to help you more concerning its function...

That picture shown is just a metal plate that covers your ammo crate on top. Just to keep the ammo crate in place during movement.

In a walkaround of a Sherman "Easy Eight" that I made some months ago I also made pictures of the 50cal Ammo can it was carrying it shows exactly the thing you mention

Also keeps the ammoritself from flopping out when the lid is off. Still had these on my Sheridan and they worked like a charm, especially during the widow maker engagement, where the main gun and .50 are in use at the same time. Made for an interesting ride on that engagement. Had to keep your hands away from that spring though, as it had some high tension on it and if you got caught between it and whatever was below it and it slipped, you were in for some pain. "Q"
